Noong 1636, nasangkot ang kanyang pangalan sa isang krimeng naganap sa Maynila. Kayat siya’y pinaghanap ng pulisya upang litisin. Gumawa siya ng paraan para tumakas sa Pilipinas at sumama sa apat na misyonerong Dominico at isang Hapon. Nagtungo sila sa Okinawa sa bansang Hapon. Ang tangi niyang dahilan sa pagtakas ay dahil sa may nakaaway siyang kastila. Ganoon pa man, siya’y dinakip at ibinilanggo ng mga awtoridad ng Hapon.
Matinding hirap ang dinanas ni Lorenzo Ruiz sa kamay ng mga tagausig na Hapon dahil ipinakita niya ang matatag niyang pananampalataya sa Panginoon. Sinabi niyang walang kailangan kung ihandog man niya ang nalalabi niyang buhay sa Diyos.
Noong 1637, ibinitin siya nang patiwarik, at kalahati ng kanyang katawan ay ibinaon sa hukay hanggang sa makitil ang kanyang buhay sa Burol ng Nishizaka. Pumanaw siya bilang tunay na martir ng pananampalatayang Kristiyano.
Bago ang kanyang kamatayan, kanyang sinabi: “Ako ay isang Kristiyano, at ito ay aking ipahahayag hanggang sa oras ng aking pagpanaw at para sa Panginoon ibubuwis ko ang aking buhay. Kahit na hindi ako nagtungo sa bansang Hapon para maging martir, gayon pa man, bilang isang Kristiyano at para sa Diyos ibibigay ko ang aking buhay.”
Si San Lorenzo Ruiz ay hindi isang Obispo, Pari o Dyakono kundi siya ay isa lang Layko o ordinaryong tao at ganoon din ang ating Pangalawang Santo na Pilipino na si San Pedro Calungsod na kamakailan lang ay ipinahayag na maging Santo ni Papa Benedicto XVI noong ika-21 ng Oktubre, 2012. Ibig sabihin tayong mga sumasampalataya ay tinawag ng Panginoon upang maging banal ngunit sa halimbawa ng ating dalawang pilipinong santo, tayo ay hindi na kailangan maging Pari o Obispo o kahit maging Santo Papa, Madre para sa mga kababaihan upang maging santo. Sina San Lorenzo Ruiz at Pedro Calungsod ay isang ehemplo na dapat parisan nating mga pilipinong kristiyano.
Noong Pebrero 1981, dumalaw sa ating bansa si Beato Papa Juan Pablo II na malapit na rin na maging santo. Ang pinakatampok na gawain niya ay naganap sa Luneta, sa isang solemne at makabagbag-damdaming seremonya ay ipinahayag ng Papa na si Lorenzo at ang kasamang 15 na iba pang martir ay “Beato” (Blessed). Isang yugto na siyang magbibigay daan upang siya ay itanghal na isang Santo.
