Pinamunuan ng Imperyong Espanyol mula noong 1521, nagsimulang mag-init ang mga tao sa Pilipinas noong 1890s.  Nais nilang magtatag ng isang malaya at malayang pamahalaan.  Nagsisimula nang maging seksi ang mga usapan tungkol sa reporma at pagpuna sa mga patakaran ng Espanyol sa mga kabataang Pilipinong intelektwal.

Sa mga intelektwal ng mga Pilipinong nag-iisip ng reporma, si Jose Rizal ang pinakakilala.  Siya ay isang doktor, manunulat, at naging isa sa mga pioneer ng kilusang nasyonalistang Pilipino.  Bagama't pinaniniwalaan na hindi niya tuwirang itinaguyod ang kalayaan ng Pilipinas, ang mga sinulat ni Rizal sa mga pahayagan at nobela ay maraming pinag-uusapan tungkol sa pagpuna sa Espanya at tungkol sa mga repormang panlipunan at pampulitika.

Karamihan sa mga gawa ng pag-iisip ni Rizal ay ginawa habang siya ay nag-aaral sa Madrid, Espanya.  Pagbalik mula sa Madrid noong 1892, itinatag ni Rizal ang isang kilusang repormista na tinatawag na Philippine League sa Lungsod ng Maynila.  Tila, ang mga kilos ni Rizal ay hindi nagustuhan ng mga awtoridad ng Espanya.  Pagkatapos ay inaresto si Rizal at ipinatapon sa Dapitan, sa hilagang-kanluran ng Mindanao.

Noong gabi ng Hulyo 7, 1892, o eksaktong 127 taon na ang nakalilipas, isang grupo ng iba pang intelektuwal na pinalaki ni Andres Bonifacio kasama sina Valentin Diaz, Teodoro Plata, Ladislao Diwa, Deodato Arellano at ilang iba pa ay nagtatag ng isang lihim na kilusan na tinatawag na Katipunan sa Tondo, Maynila.  Katipunan means association which in Tagalog is Kataastaasang Kagalang-galang na Katipunan ng mga Anak ng Bayan (Highest and Honorable Association of the Sons and Daughters of the Country).

Sa simula pa lang, malapit na sa pagkakaisa at katapatan ang Katipunan.  Ipinapahiwatig ito ng paggamit ng thumbprint ng dugo kapag nagrerehistro para sa membership.  Ang una nilang gawain ay mag-recruit ng mga bagong tao gamit ang triangular na paraan: ang orihinal na miyembro ay tatanggap ng dalawang bagong miyembro na hindi magkakilala.  Halimbawa, si A ay isang orihinal na miyembro ng Katipunan at tumatanggap ng mga bagong miyembrong B at C. Parehong kilala ni B at C kung sino si A, ngunit hindi magkakilala sina B at C.

Sa pamumuno ni Bonifacio, ang Katipunan ay nagtakda ng tatlong pangunahing layunin;  pampulitika, moral, at sibil.  Kasama sa batayan ng pulitika ang paghihiwalay ng Pilipinas sa Espanya.  Ang mga layuning moral ay umiikot sa pagtuturo ng mabuting asal, kalinisan, mabuting moral, at pakikipaglaban sa mga limitasyon ng kaalaman, panatisismo sa relihiyon, at kahinaan ng pagkatao.  At panghuli, ang mga layuning pansibiko na umiikot sa prinsipyo ng mutual cooperation at pagtatanggol sa mga aping maralita.

Lumaki ang kasapian ng Katipunan sa loob ng dalawang taon mula sa ilang dosena hanggang daan-daan at nakakonsentra sa lungsod ng Maynila.  Binanggit ni Keat Gin Ooi sa Southeast Asia: A Historical Encyclopedia, from Angkor Wat to East Timor (2004) na ang mga miyembro ng Katipunan ay nagmula sa lower middle class background tulad ng mga manggagawa, shop clerks, maliliit na mangangalakal at magsasaka.
